interior knee pain and hamstring injury

I’m currently training for a marathon after my triathlon season. As I have taken about a month off from running (just cycling and swimming), I have started to run again.
I’ve had this excruitiating pain in my upper left hamstring which sometimes jumps down to the back of my knee…could it be stemming from a nerve in my back? Also, after my first run, the interior of both knees are very painful.
My shoes are about 3 months old, so this could conceivably be the reason.
I wear orthodics for heel spurs, but am very curious as to how I developed these pains. Any suggestions?

    I am a biger guy, about 6’1 205 and I have been playing sports for years. But during the last 6 months or so I have been having very, to say the least uncomfortable knee pain. I am experiencing knee pain on the insides of the knees, on both my right and my left. I have gone to the doctors and they believe that it is patela femoral syndrom. Unfortunetly the advice I have been given has not done much good. Because of this I can’t play my hardest and I am asking you for some advice. Are there any stretches for this type of agrivation? Please help me!
