scar tissue
After achilles tendinitis has healed does the scar tissue that forms over the tendon disappear, or will it always be there to some degree? I have been treated for achilles tendinits for two months now, and the pain seems to have gone away but when I run my finger along the tendon there are still bumps.

What you are probably describing is tendon callus. Most likely it will remain.
